As a note, I am willing to play Minako into any ship, but here is what I have from her personal canon based on my current playthrough. I currently need to boot up the game to verify other details that are not yet listed.

Minako gets along swimmingly with Junpei. They are bros, and she has supported him in regards to Chidori.
Minako has feelings of attraction with Akihiko, but feels awkward about them (but doesn't mind making him blush anyway,) becauuuuuse--
Shinjiro. Even in that dark alley it was a cliche'd love at first sight. She lacked the courage stat to try and find him again, so when he rejoined SEES, she was ecstatic!
